FYI that change was in 0.6.4. The combination of apt > 0.8.?? and
aptitude < 0.6.4 caused upgrading any package to always clear the
auto-installed flag.

Correct. I strongly suspect that those two are in fact the same bug
(same cause) but have not yet investigated either thoroughly enough to
make a conclusion.
The same is probably true of many of the remaining auto-installed bugs.
