This is documented in in apt.conf, in the top "DESCRIPTION", as
mentioned in the documentation, and it basically depends on the
implementation details of (lib)apt.

For aptitude, ~/.aptitude/config is read afterwards.  I don't think that
whether is read after or instead is an important detail or has any
material consequence from a high-level point of view, and it can change
over time, and I haven't found examples which document things to this
level... so closing as +wontfix as well.
