As all these are actually scripts, wouldn't it make sense to use the
iso-codes for scripts instead of those for languages? That would thus
drop the naming inconsistency cause by devanagari.

This is ISO-15924 (see iso-codes) standard. For instance:
Devanagari="Deva"
Kannada="Knda"
Malayalam="Mlym"
...etc.
