While also not beeing a SeqAn user I would be strongly in favour of the

  /usr/lib/sequan/bin

solution providing a wrapper

  /usr/bin/seqan <binary-name>

This is somehow good packaging practice and enables users setting their PATH to

   PATH=/usr/lib/sequan/bin:$PATH

which works "as usual" with possibly private scripts etc.
