Hmm, I've had a closer look and that jquery.js generated by Doxygen is in fact a bundle of jquery, jquery.ui, sizzle and some other plugins -
I've written this into the lintian-overrides file. Some of this has not been packaged for Debian. It seems that this file can not be replaced -
I can not just link to libjs-jquery. We have to keep it, and then overriding the warning with explanation seems appropriate, after all.

I think the maintainer of Doxygen could do something about this, but my package(s) should just override the warning.
