Good question.  I'd probably rename the new binary to seedtop+, just as
we rename BLAST+'s rpsblast to rpsblast+.  (Alas, Debian's alternatives
system isn't appropriate for either because they're command-line
applications with incompatible syntax. :-/)

The C++ seedtop binary is new and still fairly preliminary, so I
wouldn't expect that to be too much of a problem.  If it is, perhaps
ncbi-blast+ could divert blast2's seedtop and substitute a script that
would figure out which version to launch, depending on whether it saw
long or short option names.
