I can find only version 1.11.5 (March 7, 2013); It is correct to assume
that this message is concerning a to be released version 1.12.1?

IMHO in the long run you might profit from the fact that there is no need to patch third party software for any of their new version. We will  try to package Ugene as it is provided from your side but it is also our duty as Debian maintainer to raise our opinion aboutpossible advancements in the long run - and hereby I do.
