I do not know anything about maven (but the fact that it helps
to manage java dependencies). So I wont try to add a pom file
myself.
  htsjdk is only used (to my knowledge) by picard-tools whose
build system checkout the source and rebuild it locally :-(
So, I will have to heavily patch the build.xml file...
I will ask for a review of this package too when it will be ready.
