My guess is that you probably have a version of  python-skbio other than
0.2.3, which is the version QIIME wants.  Being a 0.x release the
library names in scikit-bio are liable to change.  Am I right?  And if
so, what else in Debian depends on scikit-bio other than QIIME?  As
always with dependencies on pre-release libraries there is probably no
easy answer to this.
