I can see this problem myself on Gap4 (I'm the upstream maintainer
btw), but Gap4 isn't something we support well any more as Gap5 has
replaced it.

The fundamental problem here is change in window manager behaviour
over the years.  Gap4's contig editor is, well, idiosyncratic!  The Y
size is controlled by the program as you scroll along the editor,
unlike Gap5's which is fixed.   This behaviour while being legitimate
is no longer the norm and most window managers don't work well in such
situations any more.  In this case they simply ignore the windows own
request for setting the height, meaning it defaults to zero.

I'll see how easy it is to bodge it to cope with modern window
managers.
