I did some work on this the day after it was reported and posted an
update (besides what can be seen in my commit messages) to the bug log.

I don't know. It at least did not used to depend on those, but there
have apparently been some serious API changes in picard and I think
htsjdk is now a dependency. I could use some help with this bug (which
is why I tagged it "help"), especially if the maintainers who triggered
the transition could offer some insight.
