for whatever reason upstream decided to license:
 beast2-2.4.1/src/beast/app/draw/IntegerListInputEditor.java
 beast2-2.4.1/src/beast/app/treeannotator/TreeSetParser.java
 beast2-2.4.1/src/beast/evolution/operators/JointOperator.java
 beast2-2.4.1/src/beast/evolution/tree/TreeTraceAnalysis.java
under either GPL-2+ or GPL-3+.
Please mention them in your debian/copyright.

You should also extend the list of copyright holders.
