Hi,

Whilst working on the Reproducible Builds effort [0] we noticed that
pdb2pqr could not be built reproducibly. This is, in part, due to:

  -SRCPATH = "/build/1st/pdb2pqr-2.1.1+dfsg/"
  +SRCPATH = "/build/2/pdb2pqr-2.1.1+dfsg/2nd/"

… in aconf.py. Patch attached that replaces this path, which won't
exist at runtime anyway. This does not make the entire package
reproducible, unfortunately.
