bedtools is no longer available in testing on armel, armhf or mipsel (or i386 but python-pybedtools never seems to have built there) which makes the build-dependencies of python-pybedtools unsatisfiable on those architectures.

Either https://bugs.debian.org/cgi-bin/bugreport.cgi?bug=955403 needs to be fixed or python-pybedtools needs to be removed from the architectures in question.
