src:picard-tools builds one arch:all package, so that's enough for the
whole machinery to believe there is something to test.

I think you did the best thing one can currently do. I'm contemplating
to fix bug #970513 in autopkgtest to make it better, as your test will
now not fail if one of your dependencies makes you package
uninstallable. You may want to keep an eye on that bug.
