Your package src:bali-phy has been trying to migrate for 31 days [2], hence this bug report. The current output of the migration software for this package is copied to the bottom of this report and should list the reason why the package is blocked. If a package is out of sync between unstable and testing for a longer period, this usually means that bugs in the package in testing cannot be fixed via unstable. Additionally, blocked packages can have impact on other packages, which makes preparing for the release more difficult. Finally, it often exposes issues with the package and/or its (reverse-)dependencies. We expect maintainers to fix issues that hamper the migration of their package in a timely manner. This bug will trigger auto-removal when appropriate. As with all new bugs, there will be at least 30 days before the package is auto-removed. This bug submission immediately closes the bug with the version in unstable, so if that version or a later version migrates, this bug will no longer affect testing. This bug is also tagged to only affect sid and trixie, so it doesn't affect (old-)stable. If you believe your package is unable to migrate to testing due to issues beyond your control, don't hesitate to contact the Release Team. This bug report has been automatically generated and has only been sent manually. If you have any comments with regards to the content or the process, please reach out to me. The root cause of the error looks to be: > src/edu/msu/cme/rdp/classifier/train/validation/distance/BoxPlotUtils.java:28: error: cannot find symbol > import org.jfree.chart.ChartUtilities; > ^ This seems to be related to changes brought to the libjfreechart-java package, which benefitted from a newer upstream version. However, it accumulated lots of API changes resulting in the present FTBFS. I'm not a Java person but thought I would have a look. Once the initial occurrences of ChartUtilities are replaced by contemporary ChartUtils, further issues occur, like: src/edu/msu/cme/rdp/classifier/train/validation/distance/TaxaSimilarityMain.java:325: error: cannot find symbol ((XYPlot) chart.getPlot()).getRenderer().setStroke( new BasicStroke( 2.0f )); ^ symbol: method setStroke(BasicStroke) location: interface XYItemRenderer src/edu/msu/cme/rdp/classifier/train/validation/distance/BoxPlotUtils.java:96: error: cannot find symbol renderer.setBaseLegendTextFont(lableFont); ^ symbol: method setBaseLegendTextFont(Font) location: variable renderer of type BoxAndWhiskerRenderer src/edu/msu/cme/rdp/classifier/train/validation/distance/BoxPlotUtils.java:97: error: cannot find symbol renderer.setStroke(new BasicStroke( 5.0f )); ^ symbol: method setStroke(BasicStroke) location: variable renderer of type BoxAndWhiskerRenderer There are probably other issues. At this point, porting effort would be probably easier to do upstream, except I read in one of their tickets[1] that the "rdp group has retired as of 4/30/2023". I considered the option of removing the package, but it seems that a newer version is available on Sourceforge[2], which has been published on 2023-08-23, and the download'o'meter shows some activity (hopefully not just robots crawling for data). Version 2.14 might be worth a try, but if it does not help, then I'm not confident about the future of the package. If someone finds the package useful and is interested to restore it, please don't hesitate to share patches to bring rdp-classifier on tracks. Since the package targets scientific applications, I'm not confident that it has a heavy user base on such architecture and would request a removal of bali-phy from armel and armhf. Of course, if porters have time and resources to help Benjamin, in carbon copy, to debug and fix the problem, that is for the better. :) [1]: https://lists.debian.org/debian-med/2025/03/msg00005.html [2]: https://buildd.debian.org/status/package.php?p=bali-phy [3]: https://bugs.debian.org/cgi-bin/bugreport.cgi?bug=1101873 Note that if bali-phy gets fixed after removal, then it will still be possible for the package to reintegrate the 32-bit arm distribution. But for the moment, I see the upcoming trixie freeze and autoremoval of the package is at the corner, hence my personnal preference for a removal. I'm especially concerned if debugging the arm 32-bit build failure gets involved and gets in the way of other pressing porting issues. Whatever the outcome, Thank you for your help on the matter! It seems that cdhit >= 4.8.1-4 replaced full FASTA headers in its output with partial IDs: diff -r /home/andrius/provean/good/cdhit.cluster /home/andrius/provean/bad/cdhit.cluster 1c1 < >gi|119610548|gb|EAW90142.1| tumor protein p53 (Li-Fraumeni syndrome), isoform CRA_c --- > >EAW90142.1 tumor protein p53 (Li-Fraumeni syndrome), isoform CRA_c [Homo sapiens] I need to look deeper if cdhit could be persuaded to use the old output format. If not, provean will have to be adjusted to the change. I was wrong, it is blastdbcmd which has changed its default format to not replicate the full input FASTA header. I managed to successfully patch the code to explicitly set the requested output format. It would be nice to add an autopkgtest to prevent regressions, but the input database is ~12GB (and it seems that only one from [1] works).
