Ok,

separated branch debian [1] contains now only corresponding directory.
You just need:

git clone git+ssh://your-alioth-name@git.debian.org/git/debian-science/packages/gmsh.git
cd gmsh
git checkout -b debian origin/debian
<Make changes>
git commit -m 'Commit message'
<Make changes>
git commit -m 'Commit message'
....
....
git tag debian/2.5.XXXXX

git push --all
git push --tags


[1] http://git.debian.org/?p=debian-science/packages/gmsh.git;a=shortlog;h=refs/heads/debian
