This is expected:

1) gac is still in /usr/bin/gac but now /usr/lib/gap/gac is a symlink to
/usr/bin/gac which is provided for compatibility with GAP.

2) Upstream has removed /usr/lib/gap/bin/x86_64-pc-linux-gnu-default64,
/usr/lib/gap/gen and /usr/lib/gap/src are now under
/usr/lib/x86_64-linux-gnu/gap/obj

I hope it is OK.
