Upstream ships debian/ and the toplevel Makefile.am has debian in SUBDIRS.

Patching the toplevel Makefile.am is an option,
but the resulting patch not be upstreamable.

I'd suggest fixing this bug with:
  rm debian/Makefile.in
  touch debian/Makefile.am
  echo debian/Makefile.in > debian/clean
