Bug#962631: mlpy: Fails to build a second time

Dear Maintainer,

I tried to build the package multiple times when doing a source-only upload
to fix a RC bug. The package only builds the first time. In the second build
it fails with the error:

dpkg-source: error: cannot represent change to docs/build/doctrees/borda.doctree: binary file contents changed

.
dpkg-source: error: unrepresentable changes to source

I believe it's not cleaning properly.
