You could set JAVA_JARPATH directly. Only if it is not set, DESTDIR gets
involved.

I'll reassign this issue to java-wrappers. Seems to me this is the best
starting point. xmlto just invokes fop and it is unlikely, that any
program has to consider to set or unset any environmental variables just
to invoke fop.
