I noticed that package debichem-molecular-abinitio recommends aces3,
mpqc3 and psi3, which are currently not available in unstable.

For details on when it was deleted, bug number, etc.

Would it make sense to remove or update they?

According to Debian Policy §2.2.1, packages in main should only
recommend packages available in main (except for non-default
alternatives):
