Thank you very much Chuck and Yury, I am trying this solution now. The only version of FSL 5.0 available is 5.0.7-4 as I could list it.

apt-cache madison fsl
       fsl | 5.0.7-4~nd70+1 | http://neurodebian.ovgu.de/debian/ wheezy/non-free amd64 Packages
       fsl | 4.1.9-7 | http://ftp.se.debian.org/debian/ wheezy/non-free amd64 Packages
       fsl | 4.1.9-7 | http://ftp.se.debian.org/debian/ wheezy/non-free Sources

Is there a way of getting earlier versions of FSL on neurodebian? namely 5.0.6-2?

apt-get install fsl-complete=5.0.6-2~nd70+1
Reading package lists... Done
Building dependency tree
Reading state information... Done
E: Version '5.0.6-2~nd70+1' for 'fsl-complete' was not found

Thanks again,

Jonathan
