In the Notmuch mailing list, David Bremner said:

I _think_ it should be OK. Notmuch
      1) Tracks file renames
      2) Attaches tags to message-ids, not to files.

As a precaution, it is always worthwhile to have a "notmuch dump"
and or full backup before attempting anything drastic.

My last doubt is: how can I safely avoid OfflineIMAP redownloading my
4GB of emails? The solution needs to be require relatively little
manual work, because if it takes hours of labor then I would rather
accept the inefficient redownload. Note that renaming lots of folders
according to a simple rule is not a problem, because I use Emacs Dired.

And would everything still work if I choose '/' as sep?
