The footnote in the FHS even makes it clear that distributions are 
allowed to add files there, but not to remove files:

[20] This is particularly important as these areas will often contain both
     files initially installed by the distributor, and those added by the
     administrator.

It is therefore a bug in piuparts to complain about packages adding 
files there - this is permitted by current policy.
