That probably does make more sense - if the API of
python-ayatana-appindicator is "this is a static PyGTK-style binding for
ayatana-appindicator" then changing dependent applications to use
gir1.2-ayatanaappindicator[3]-0.1 via python[3]-gi would be better.
(Of course, using GTK+ 3 and Python 3 is a better long-term position than
GTK+ 2 and Python 2, but going via GTK+ 2 and/or Python 2 might be easier.)

Please mark any bugs you file about this topic as blockers of this one.
There don't seem to be any dependent applications in Debian, but perhaps
there are in Ubuntu.
