This is definitely not intended and it doesn't happen for me. Here 
'dpkg-reconfigure clamav-base' doesn't show any option after the upgrade.

I could reproduce this. For some reason, the configuration file is 
updated during upgrade and this value is replaced. I'm going to look 
into this further.
