Both of these are fixed in v4.  Preferences problem was a bunch of
GTK3-specific "we're going to screw your application because you haven't
trotted on the GTK3 Upgrade Treadmill often enough" problems and...well,
the link editor problem was also a GTK3 treadmill issue but for a
different reason.

Upgrade the package to current release and the problems vanish.
