Hmm... Everything seems to be in order on alioth -- there's only a CVS
access flag to toggle, and it just defaults back to *on* even if I try
to switch it off.
Try to log in to alioth with ssh and see if it works. Also, have a look
at http://wiki.debian.org/AliothSVN if you haven't already.
Note that alioth (or svn.d.o, I don't know exactly) runs a cron job
which updates passwords, and it's run approximately at 9AM UTC or
something, and during that time the logins frequently time out. At least
my experience, I usually commit stuff in the afternoon (EET) and that
seems to work... :)

I concur with Ondrej, put the patch in debian/patches. The intention is
to be as similar as possible to the cyrus-imapd packages and therefore
use dpatch. See the early messages in the archive, there's an outline of
how the package should be set up and why.
