It would be nice if one could select the input files
(update-exim4.conf.conf and exim4.conf.template) used by the
update-exim4.conf script. This is of interest because of dual-daemon
setups, such as with Mailscanner. One daemon to process incoming mail
into one queue, and another daemon to deliver it from a different queue
after being scanned.

This is already possible, see the -d, or --confdir option to
update-exim4.conf.

I am not too particularly fond of dual-daemon setups running from
different configuration files. As far as I know, there are examples
out there that allow mailscanner setups with a single daemon, using
run-time string expansion to achieve the different behavior, or
examples which allow both daemons to run from the same config file,
with the second one being started with -DFOO on the command line,
activating string expansion in the configuration file.

Since what you want is already possible in many different ways, I am
closing this bug.
