No differences here, aside from the fact that I am using experimental's
version of iceweasel, but as you are seeing the problem with other
programs leads us to know that the problem isn't exactly with iceweasel.

I don't see this bug you're referring to, even forcing iceweasel to use
"Linux Libertine O".

Very wrong. I just installed gwaterfall and I can see all the fonts
provided:

* Linux Biolinum O
* Linux Libertine O
* Linux Libertine O C

Can you reproduce this bug with, say, fontforge's fontimage command? Say:

| fontimage /usr/share/fonts/truetype/linux-libertine/LinLibertineC_Re.ttf

I can't reproduce what you are seeing, but I see that you are
(possibly?)  using GNOME and I use a barebones environment with only
fluxbox and nothing else. Can you still reproduce this with no
gnome-settings-daemon & Co. running?
