No, it is not... it's just the lesser evil most of the times ;).
If the build fails due to autotools bootstrapping that's a bug somewhere,
which should be fixed and not worked around. The problem with autotools
however is its complicated nature and the fact that upstream's files often
contain some hacks in itself (and thus you are right that it's smarter not to
do the bootstrapping during building).
Trigger uses only a small subset of autotools (e.g. static jam-files instead
of generated makefiles) and the autotools stuff is pretty straightforward.
Hence my decision to do it during building.
