Hmm. I was just going by the descriptions in SVN. I admit I'm not
actually using the Debian package but the upstream version; nor am I
actually using it on Debian (I'm on Ubuntu Jaunty). However, there don't
seem to be many Debian-specific patches.

I just downloaded the upstream 2.1.10 release and tried the Gtk client.
While the initial and pre-game windows I see are 674x565 (probably OK
for 800x600 and smaller than they were), the actual game window can't
usefully be resized less than 674 wide or about 720 high -- the top
section with the map doesn't get any smaller so you can't have a message
window. So, this configuration is no good for 800x600 (OP) or 1024x600
(netbooks). However, I'm surprised you're having trouble at 1024x768; if
you see what I see it should be tight but usable.
However:

The latter won't help because that's how you set server options and this
is a client option. The former might work, but what should definitely
work is, once you have a game going, go to Game > Local Options >
Interface > "Arrange widgets for small displays" (at the bottom). You
need to restart after setting this and saving the setting.
When I try this, it gets better: the window seems usable down to about
674x600, so I think you could play on 800x600 or 1024x600 (although I
haven't tried it). The difference is that the chat/messages area is
moved to the right, allowing the civ/unit info column to grow down into
the vacated area. The limiting factor on height becomes the point where
the selected units disappear off the bottom.
The situation is about the same in the latest upstream 2.1.x and
2.2.0-RC1 code, FWIW.
