quilt and git - replacing upstream debian directory

Hi!
I have a problem with quilt and git. I am using source format 3.0, but
the existing upstream debian directory is not completely replaced. The
files I replaced are there, but the files I removed are also present.
Now I have a mix of upstream and custom debian dir.
I did the steps described in http://wiki.debian.org/Games/VCS/git
