You reported this bug when GNOME 3.18 or 3.20 was current. In GNOME 3.26,
openarena and quake3 both work fine for me with the default x11
SDL video driver. Please re-test?

There does seem to be a recent weird regression going on with the
non-default wayland SDL video driver: the window goes to the background
as soon as I move the mouse, and disappears from the Overview entirely
if it's full-screen. (But that shouldn't affect people who haven't gone
out of their way to use a non-default SDL driver.) I don't know yet
whether this is a GNOME or SDL regression.

Sorry, that should be -2 for desktop resolution. -1 uses
r_customwidth x r_customheight, defaulting to 1600x1024.

If there is some other use-case that doesn't work, please tell me whether
it's fullscreen or not, which display mode, which SDL_VIDEODRIVER, and
which graphics hardware.

That should be fixed in recent GNOME and SDL (I can't remember whether
stretch had suitable versions, but unstable certainly does).
