I don't think that's the problem, adding the keys doesn't help.
(At least some of your additional keys seem to be leftovers from older
GNOME versions and are not listed in
/etc/gconf/schemas/desktop_gnome_background.schemas)


I just tried this:

* Logout from GNOME
* Remove ~/.gconf/desktop/gnome/background, in order to get the stock
  configuration
* Login through gdm with a session not containing nautilus

=> gconftool-2  -R /desktop/gnome/background
 color_shading_type = vertical-gradient
 secondary_color = #42528f
 primary_color = #39374b
 picture_filename = 
 picture_opacity = 100
 picture_options = wallpaper
 draw_background = true

But the desktop doesn't show this gradient, it's some darker solid
background.  Changes in the background capplet have no effect.
But if I start up nautilus, the background gets changed to what I've
configured.

So now I have 

 color_shading_type = vertical-gradient
 secondary_color = #42528f
 primary_color = #39374b
 picture_filename = /usr/share/gdm/themes/bijou/background.jpg
 picture_options = centered
 picture_opacity = 100
 draw_background = true

again.

* Logout
* Login through gdm with a session not containing nautilus

=> background settings not applied

* Logout
* Login through gdm with a session containing nautilus

=> background settings get applied


So it seems to be nautilus related.
