boot-admin doesn't handle multiboot configs.  This would be severity:
wishlist, except that it looks like it would clobber them instead of
silently preserving them (it detects it as a Linux setup)

If you ping me in a month or so (after my current set of projects are
done) I would probably be willing to write this support and provide a
patch.

Given the state of the tools, I'm unlikely to otherwise think about
it.
