I submitted the bug to xserver-xfree86, but it was reassigned to the
gnome-applets package, though I don't use it (but other users do).
The problem I reported was in fact a clash between Xkb and xmodmap.
On my side, I eventually found the answer in a mailing-list:

        Option          "XkbDisable"    "true"

in my /etc/X11/XF86Config-4 completely solves the problem.

IMHO, there are 2 bugs: perhaps one in gnome-applets that uses xmodmap
when it shouldn't (but as I don't use GNOME, I do not know anything
else), and one related to xmodmap, I'd say a lack of documentation
(the clash should be mentioned, for users who call xmodmap directly).
