It doesn't when things are alright.
Is there any output in .xsession-errors?
Which process is running in the foreground during the minute when your
HDD is making noise?
If this is gnome-session, can you attach a gdb to it and show me the
backtrace? (run gdb /usr/bin/gnome-session, then type attach <pid>)
