Ok, no problem here: these are expected and normal.

Ok, so IIUC the icons are not missing when gnome-theme-manager is
running because it overrides your icon theme, but they are missing when
it's not running because Gtk uses the default theme. Do you have
hicolor-icon-theme and gnome-icon-theme installed?

It doesn't matter, use what you prefer as long as the bug and the
interested parties receive the information.
