 I would guess totem talks to gnome-settings-daemon over DBus which
 triggers it's startup; gnome-settings-daemon will apply the GNOME Gtk+
 settings to your X session (via XSettings) on startup.  When you're
 using GNOME apps, they will use GNOME preferences; here the problem is
 that this affects all Gtk+ programs you already launched.

 I can't tell exactly where the logic flaw is, but I don't see this
 being fixed any time soon; I'd recommend you configure the GNOME
 settings properly.
