lxlauncher and gnome-menus both put files in /usr/share/desktop-directories;
there probably needs to be some sort of cooperation between their maintainers.

http://standards.freedesktop.org/menu-spec/latest/apc.html#adding-items
says "Install any directory entries needed for your submenus to
datadir/desktop-directories/, taking care to namespace and validate the
directory entries", although it is unclear to me whether this applies to the
.directory files installed by "the" system menu. I can't see how
packages are expected to avoid conflicts without namespacing their
files, though...
