This is not the consequence of the removal of
/var/lib/dpkg/alternatives/x-session-manager.1.gz. It might be the case if
you removed /var/lib/dpkg/alternatives/x-session-manager however (but I
never advised that).

In any case, update-alternatives keeps the user settings as long as the
user settings are not broken (pointing to non-existing files for example).
