I tried again and was able to reproduce it. After `invoke-rc.d gdm
reload`:
- the next connexion to gdm the settings was applied OK
- all the following connections, no settings from
  /etc/gdm3/greeter.gconf-defaults was applied

I fixed the problem introduced by the test invoking dpkg-reconfigure and
it worked again.
