As described in this upstream commit 24b3544's message, 'highlight' 3.4
does not support the -X option. Unfortunately, the version of
'highlight' in Debian unstable is 3.4. This means that I've been
releasing libraries with all of the example code stripped out of the
HTML documentation!

Any chance of backporting that commit, in lieu of a new upstream
release? http://git.gnome.org/browse/gtk-doc/commit/?id=24b3544
