Same here, also confirmed on Squeeze.

The T(A)ILS (https://amnesia.boum.org/) Live system needs to ship a
patched Metacity to fix this since it uses the onBoard virtual
keyboard that has always on top enabled.

Matthew Martin's patch[0], attached to another related upstream GNOME
bug[1], fixes this bug.
