Do you have outdated desktop files in /usr/local/share/applications or
~/.local/share/applications/?

Do you have the Debian menu enabled (which would explain the duplicate
entries)? The default is off. Have a look at ~/.config/menus/

What kind of hardware do you have (it takes at most 2-3 secs here when I
initially open the Applications tab, subsequent it is almost instantaneous).

I have to acknowledge know, that I rarely use the Application menu and
got really used to the builtin search
