Could you make a screenshot of the problem, please.
Have enabled the Debian menu (you can check with alacarte)?
Could you test with a fresh user account if you can reproduce the
problem there.
Attaching (as tarball) the contents of ~/.config/menus/ and
~/.local/share/desktop-directories/
might be helpful.
