I suspect that either the terminal is failing to pick up colours from
where a GNOME desktop would make them available and defaulting to
all-zeroes (black) for both, or it's picking up the foreground but not
the background (or something).

As far as I understand it, the "colors from system theme" should be the
same ones used for things like GtkEntry, normally black text on a white
background. On a GNOME desktop, I think gnome-settings-daemon is
involved in advertising these colours to applications via Xsettings?
