I have the feeling your system is in not very good shape and inconsistent.
Might be a hardware / file system issue. Or did restore the files from a
backup, leading to such inconsistencies?

Baring any bugs in dpkg, the files in /usr/lib/gio are not duplicated by
the package (manager), so I'm inclined to close this bug.
